You want your Pokball to land on the Pokemon inside that circle --- the smaller the circle, the more experience points you get for hitting it on target. You may also toss a curveball by holding down on the pokball and moving it left and right before you throw it. It is a lot more challenging to catch a Pokemon this way, but you will get more points.
You'd be forgiven if you thought that once you've caught one copy of a Pokemon, you are all set. But in Pokemon Go, the point would be to catch as many of each as you can and every Pokemon possible --- for good reason. The only way to power up and evolve your Pokemon is by feeding them candies and Stardust, which are gathered by catching Pokemon, catching Pokemon, and by transferring them to Professor Willow.
